4b676b388c Changed the signature of LiquidTranInteraction::getMatrixTransProp( 
DenseMatrix &mat, doublereal* speciesValues = 0 ) so that now it takes
a reference to the matrix that needs to be filled, avoiding an extra
copy construction.

For vector and DenseMatrix resize operations, added 0.0 or 0 as
initialization value so that we don't have garbage in these.  This is
most relevant for vectors of pointers where we need NULL values to
test against.

fabfb44b4e Switched a call in MultiPhase to be public. 
switched velocityBasis to a typedef. It seemed the better solution. Note the concept is still basically undeveloped.

3a7cca584c Rebaselined a few tests. 
Worked on changing the solution for 2 problematic tests: 
            catcomb_stagflow
            surf_rxn

  The catcomb problem actually needed the surface mechanism to be 
changed for it to become a reliable solve.

dfd9bc2c94 Added a reaction to the mechanism to promote numerical stability.

5b725eec64 Fixed the problem so that convergence would occur. 
The time step in the inner loop was decreased by a factor of 100.
   Previously, there were convergence problems with this example problem.

dbf8f0cfa5 The new cygwin version 1.7.1 caused install commands to fail. Apparently, there is a problem 
with the native install command. I changed it to config/install-sh.

a2a507d779 Reverted commit #316# , which added a pointer to a transport object. 
We are trying to keep the major sections of cantera separate from each
other to impose a coarse grained modularity on the code. And, adding a
pointer here leads to their linkages at a lower level. Linkages at a
higher level are encouraged, however This is the same reason why there isn't
a kinetics pointer here as well.

2ee8ae220d Fixed an error with the assignment and copy constructor. 
The VPSSMgr object needed to be resynched with the VPStandardStateTP
object after it was set up. This was not done.

a7a59b84b8 Fixed an error in the assignment operator. 
The internal state of the VPSSMgr object must be resynced
by calling stateState_TP() after the new VMSSMgr object is set up.

c865e0e4d7 Changes to allow the program to compile! 
visc_Eij and visc_Sij seem to have been taken out. And, the code no longer needs to resize them.
    Also took out some warning messages
